My question is this:

In 30K deflagrate causes additional hits that have the same strength and AP as the original hit. In the 40k Cult Mechanicus codex, the deflagrate definition says that the additional hits are s6 ap5. Are these additional hits s6 ap5 because the weapon with deflagrate has those stats, or have they completely re-written the rule for 40k to make all additional deflagrate hits s6 ap5?

It's most likely because the weapon is S6 AP5, because the Forgeworld 40k Knight Castigator does have the normal rule:

Deflagrate:
After normal attacks by this weapon have been
resolved, count the number of unsaved wounds caused on
the target unit. Immediately resolve a number of additional
automatic hits on the same unit using the weapon’s profile
equal to the number of unsaved wounds – these can then be
saved normally. Models in the targeted unit must still be in
range in order for these additional hits to take effect. These
additional hits do not themselves inflict more hits!
