The second special weapon in a Grey Hunter pack is free, right?

Therefore, if the first weapon I take is a flamer, does that make my second weapon - a plasma gun - free? Or do I have to pay for the more expensive weapon first?

You get to pick which is the "first" and which is the "second" weapon, so you can certainly do it the way you describe.
