Can you still use Weaken Resolve from a chimera? It would seem not:

Pg. 67 says a psyker must have LoS to his target, and that an embarked psyker cannot target anything outside his transport.

The Fire Points rule on Pg. 78 says that you may use Witchfires and Psychic Shooting attacks only out of a fire point.

As weaken resolve is neither of those types of powers, do you have to disembark now to use it?

Honestly it depends on the wording of your codex. Eldar powers for example are specifically stated as generally not requiring line of sight unless specified. I suspect your IG codex will have something similar and most probably you will be able to continue to use it as you did before.

Nope, the IG codex specifies that they do need line of sight. In 5th edition, everyone assumed they could use Fire Points on their vehicles to use the power out of, now the types of powers you can use out of a fire point have been limited to Psychic Shooting Attacks and Witchfires; Weaken Resolve is neither.

It seems stupid that the PBS has two powers that go off in the shooting phase, but they can only use one of them out of the top of their transport.

Quite simply, you spelled out the justification exactly. An embarked PBS from the IG codex must disembark to use it's Weaken Resolve ability on another unit during the shooting phase, as Weaken Resolve is neither a Psychic Shooting attack or a Witchfire attack.
