Hey all, just wanted some input on this. How many powers can he use a turn?

I'm pretty sure it's three but the FAQ isn't all that clear. Go with three though and you shouldn't have any arguments.

He's Mastery Level 3, meaning he has 3 Warp Charges to spend a turn.

How do his spirit stones and the staff figure in then? If he is a 2, do stones make it 3, and staff make it 4?

re-read the faq, say he is mastery level 3 with the stones included, does staff then make it 4?

No, the staff only allows you access to cast an additional power, which may be one already cast.

So, if you are using BRB powers you have 3 warp charge to spend. With the staff you can cast the same power twice but are still limited to 3 warp charges.

If you are using Codex powers you can cast 4. This is because Eldrad is "Now" Mastery 3 IE allowing 3 powers to be cast, and the staff allows you to cast an extra. The difference is that no warp charge is required with Codex powers.

No, He can still only cast 3 if using Codex Powers, same as before. The Codex itself states that the staff allows Eldrad to cast a third power, which may be one he has already cast. The only difference with 6th is that he can cast 3 powers even if he is in combat (though they must all be different). Possibly this applies only to rulebook powers because that is where his mastery level applies.
