So I am at a loss as to who can switch out their powers from Codex: Grey Knights to the main rulebook ones. It specifically states Librarians and Inquisitors in the FAQ, but in the rulebook it says that Brotherhood of Psykers are Mastery Level 1.
So can they exchange their none-hammerhand power for one of the other ones? Can the Grandmaster/Brother-Captain Exchange their powers since they are able to upgrade to mastery level 2?
Can anyone clear this up for me?

No. As per the FAQ, only Librarians and Inquisitors who have purchased a power may swap that power out.

Yeah, we were reading the FAQ the other night (my group) and one of our players is a Grey Knights guy, after reading that the brotherhood of pyskers can't switch out hammerhand he quit 40k. Which is a shame as he's the guy that got our group into it in 5th editions early days.
Its very confusing across the board we have: Nids, Necrons, Dark Angels, Tau, Ultramarines, and Space Wolves, we saw some shaky use of terms, but the faq shot down any hope we had of the Grey Knight guy playing.

My god, what a headache it would be to keep track of each squad's powers.

Honestly, I doubt it would be much of a headache--I think a significant majority would end up with the Divination Primaris power that lets them re-roll all their rolls to hit.
That said, I wonder what happens when a Brotherhood of Psykers casts a "targets the psyker" power on itself--does the whole unit get the benefit?
Cause re-rolls on hits, wounds, and saves for a whole unit would be pretty sick, too.

Im sorry but that guy is just pathetic, quitting 40k just because all Grey Knight squads can't swap out Hammerhand? Did he seriously think that Grey Knights were actually Pyskers during 5th?

Have to agree, you don't quit a game because of this. especially that GK are still very strong in this edition.
a GK unit as a whole is considered a level 1 psyker (5ed and 6ed). Where they get 5+ witch thingy instead of 6+ against psychic attacks in 6th. Same reason GK vs GK, the unit being assaulted has Init 1 first round of combat and so on.

GK aren't psykers? My codex is busted, it says "Brotherhood of Psykers" in it. Maybe they meant "Brotherhood of Chainsaw Jugglers"

Yeah... Grey Knights are all psykers. 'cause, y'know, they all have psychic powers and stuff. Doesn't mean they get the rulebook powers, but I don't know what's so exciting about them. They're kinda cool, but there's plenty of other stuff GKs get that more than makes up for it.
