Currently the Imperial guard have caught my eye. I was wondering how I would make Adeptus Mechanicus? Should I use the guard book or another? They would look so cool with my Sons of Medusa during apoc games if done correctly.

if your wanting to use a imperial book either guard/DH or WH seems to be the way to go, it really depends on your definition of skitarii (for some its little better than guardsmen but in some books they are power-armoured zealots with ornate and outlandish armour)
but as far as tanks and such go guard is the best option IHMO :) and have the skitarii as ogryns and have guardsmen as gun servitors :D

All sorts of lists can be used!
Necrons gives you implacable killing robots, always good.
Guard is closest to the original descriptions of skitarii, "Tech-Guard"
Orks could be closer to the semi-feral skitarii in the Titanicus book (supported by lots of Kans and Dreads as robots?)
Marines could work for a Protector army?
Grey Knight Henchmen is very adaptable and could convey some of the weirder Mechanicus ideas...
Dark Eldar Haemonculi/Beastmasters could be Dark Mechanicus or Magos Biologis?
CSM could be Dark Mechanicus (with defilers as knight titans)?
Even Tyranids can be used, with the big bugs being robots...
Lots of sources depict the Mechanicus in different ways; choose one depiction and embrace it!

Whilst I agree with Miteyheroes I think that my top two would have to be 'Crons and Guard.
The Necrons were influenced or possibly created by the Star Dragon- The Machine God, a C'tan imprisoned on Mars whose psychic essence/presence inspires machines. This Necron Book seems to work really well if you wanted to run the army as them. The necron warrior equivalents would have to be heavily armoured- carapace armour standard and heavily bionic as well thought to pull it off, the force would easily work as a force from Mars.
For a more military intnet of the ad mech legions I would go Guard codex. Each author has shown them different- with the tech guard with explorator fleets being very lightly armoured and robed individuals that also serve as basic tech priests; just normal guardsmen really, however Skitarii- the heavily armoured augmented troops designed specifically just for war are much more 'Stormtroopers'. Lots of sources have them as very feral brutal barbarians wearing mammal and lizard skins which then had a heavy augmentation on top as a nice barbarian meets extreme technology thing. (The last Ventris novel, and Know No Fear).
For freedom to do all kinds of wacky ingenious things however, and variety to boot the Grey Knights henchmen list might be better.
However, to really upset some people, whilst your trying to find what works for you, Necron warrior equivelents would also work as the Stormtroopers, or certain henchmen in a grey knights list.

What I'm doing is going to use either GK/DA/ or SW codex to do an all terminator army for an army of cybernetica, I.E. Mechanicus robots.
Of course if you want the elite of the elite warriors in the imperium, go for a secutor army, Marines would work well, these guys are basically hulking machines, heavy sub dermal armor, on top of terminator/power armor, combined with Shield generators, and self healing blood that plugs up any wounds. Not to mention the advanced power axe/sword they all carry, in addition to any guns they may have, and any servo arm/weapon servo arms....*breath* on top of hundreds of years of studying the art of warfare and weaponsmithing.

I don't wanna do henchmen bc I have a henchmen army. might just do tech guard, guard heavy weapons have two wounds could i make them into big sakaari?
